Chromatin immunoprecipitation (ChIP) is a powerful research technique used to identify and analyze protein-DNA interactions within the genome in vivo. It is a technique that aims to investigate whether specific proteins such as transcription factors and co-factor, replication factors and DNA repair proteins bind to specific genomic regions. Investigators can also determine specific targets of histone modifications in the genome.

SimpleChIP® products

We have kits to support both sonication and enzymativ digestion of DNA. 

Sonication is a popular choice for preparing chromatin for ChIP. However, most protocols require subjecting the chromatin to harsh, denaturing conditions (i.e., high heat, detergent, and shearing force) that can damage both antibody epitopes and the integrity of the chromatin.

The SimpleChIP kits from Cell Signaling Technology (CST), for sonication or enzymatic digestion, work as well as traditional sonication for assessing histones, and both outperform traditional sonication when assessing either transcription factors or cofactors.

SimpleChIP® products

Sonication:
The sonication protocol from CST, uses specially formulated cell and nuclear lysis buffers. This approach protects chromatin integrity and antibody epitopes, resulting in increased ChIP efficiency and making it more compatible for use with transcription factors and cofactors, which are labile and have less stable DNA interactions.

Enzymatic digestion:
This is an alternative method of chromatin fragmentation that is compatible with all target types and highly amenable to the immunoprecipitation of transcription factors and cofactors. This approach uses micrococcal nuclease to cut the linker region between nucleosomes. Additionally, it is simple to control and protects chromatin and antibody epitopes from shearing or denaturation, making it an ideal option for users who are new to performing ChIP.

Magnetic separation racks

The 6-Tube Magnetic Separation Rack is designed for quick and easy small-scale isolation of immunocomplexes from chromatin immunoprecipitations (ChIP assays) using SimpleChIP® Enzymatic Chromatin IP Kit (Magnetic Beads) #9003 or ChIP-Grade Protein G Magnetic Beads #9006. The rack holds up to six 1.5 - 2.0 ml tubes and contains three neodymium rare earth permanent magnets. Rare earth magnets are extremely powerful and should be kept away from mechanical/electrical instruments which may be damaged by high magnetic fields.

ChIP-Grade Protein G Agarose Beads

ChiP-Grade Protein G Agarose Beads are an affinity matrix for the small-scale isolation of immunocomplexes from chromatin immunoprecipitations (ChIP assays). A truncated form of recombinant Protein G is covalently coupled to agarose beads. Protein G exhibits high affinity for subclasses of IgG from many species (including human, rabbit, mouse, rat and sheep) and can be used for immunoprecipitation assays with these antibodies. The beads are stored in buffer containing BSA (500 µg/ml) and sonicated salmon sperm DNA (200 µg/ml) to block non-specific binding of proteins and DNA during isolation of immunocomplexes. These beads are not compatible with ChIP-seq because the sonicated salmon sperm DNA interferes with downstream sequencing. 

ChIP-Grade Protein G Magnetic Beads

ChIP-Grade Protein G Magnetic Beads are an affinity matrix for the small-scale isolation of immunocomplexes from chromatin immunoprecipitation (ChIP) assays. A truncated form of recombinant protein G is covalently coupled to a nonporous paramagnetic particle. Protein G exhibits high affinity for subclasses of IgG from many species (including human, rabbit, mouse, rat and sheep) and can be used for immunoprecipitation assays with these antibodies. The beads are stored in buffer containing BSA (1 mg/ml) to block non-specific binding of proteins and DNA during isolation of immunocomplexes. Beads can be separated from solution using our 6-Tube Magnetic Separation Rack #7017, which concentrates the beads to the side of the tube instead of the bottom. This eliminates centrifugation steps, minimizes sample loss and increases washing efficiency. These beads are compatible with ChIP-seq.

CUT&RUN

Like the chromatin immunoprecipitation (ChIP) assay, Cleavage Under Targets & Release Using Nuclease (CUT&RUN) is a powerful and versatile technique used for probing protein-DNA interactions within the natural chromatin context of the cell.

This assay can be used to:
• identify multiple proteins associated with a specific region of the genome
• identify the many regions of the genome associated with a particular protein
• define the spatial and temporal relationship of a particular protein-DNA interaction

For example, the CUT&RUN assay can be used to determine the specific order of recruitment of various protein factors to a gene promoter or to “measure” the relative amount of a particular histone modification across an entire gene locus during gene activation. In addition to histone proteins, the CUT&RUN assay can also be used to analyze binding of transcription factors and cofactors, DNA replication factors, and DNA repair proteins.

CUT&RUN

CUT&RUN provides a rapid, robust, and true low cell number assay for detection of protein-DNA interactions in the cell. Unlike the ChIP assay, CUT&RUN is free from formaldehyde cross-linking, chromatin fragmentation, and immunoprecipitation, making it a much faster and more efficient method for enriching protein-DNA interactions and identifying target genes.

CUT&RUN can be performed in less than one day, from live cells to purified DNA, and has been shown to work with as few as 500-1000 cells per assay. Instead of fragmenting all of the cellular chromatin as done in ChIP, CUT&RUN utilizes an antibody-targeted digestion of chromatin, resulting in much lower background signal than seen in the ChIP assay. As a result, CUT&RUN requires only 1/10th of the sequencing depth that is required for ChIP-seq assays.

Finally, the inclusion of simple spike-in control DNA allows for accurate quantification and normalization of target-protein binding that is not possible with the ChIP method. This provides for effective normalization of signal between samples and between experiments.
